yeah I wouldn't suggest welding next to the tank like that, you should remove the tank before welding.
And after seeing the pics honestly you're a little fucked, if you grind that out with a wire brush you're gonna end up with a huge hole and it'll be difficult to get fiberglass to hold. Ideally You would have to find a clean car like that cut out the chunk of metal, and then weld it in, and cover over it with filler afterwards. I would suggest practiciing welding first though on a similar piece of metal so you can get a feel for it, because it's really easy to blow through metal that thickness.
